I would say plumb a bypass which is really easy. Then you can use the largest unit that you can fit and still get the full benefit of the uv. Even if you are only running 50% of your return water through I would say that's pretty effective.

I do UV on swimming pools and we always install a bypass to ensure effective flow rate

Are You looking at the emperor or the aqua uv? It's been awhile since I was researching them but if I recall, I believe the aqua uv was able to handle higher flow rates

I was looking at the Emperor units but I just looked at the Aqua Classic series and yeah much higher flow rates, and more compact too. But I can't seem to find the max flow rates for controlling protozoa. I looked at the instruction manual and mentions controlling protozoa but nothing on flow rates. I'll do some more research in the next week or so. But these look like the better option from what I can see.
